It's not 100% confirmed, but either he iced himself while he had a bit of his will or Dark Samus took the opportunity to kill him. On the Wiki, it says that it's unknown whether he killed himself willingly or whether DS took him out, but given his personality it's likely the first.

Angelic there are shit of viable characters they can choose from in the metroid universe (besides ridley) so hopefully with MP4 coming soonish (hopfully) the new smash brothers will include someone.

I think I also heard somewhere that he regains himself just after you defeat him, but Dark Samus' control forces him to kill himself with ice so he can't help Samus destroy the Seed.
