I suggest cutting out the entire strip all along the ceiling. It is probably easier to patch one big hole than 15 tiny holes. Also, then you can get your drill further up and actually run the wire into the stud instead of partially into the stud. This protects it from future you (or other house owners) who might puncture it on future projects.
Imho, using a longer and bigger drill bit would have allowed you to drill higher and push through each joist with ease which would have circumvented the worry of reinstalling the original squares and avoid nicking the new wiring. How did your ceiling patch turn out?
You are not permitted to drill your holes in the ceiling joists in the top or bottom 1/3. In doing so you weakened that joist. You should have drilled your hole higher in the joist.
Maybe you should have added a metal protection plate at every place where you fed the wire through the joist before you put the drywall to protect some future owner putting in a screw or nail in the ceiling and getting shocked...
You know they make flexible drill bits that are 72 inches long right? And you can add extensions to it to make as long as you want.. could have done this with no drywall patching
