There is a clear good and bad line in this story and Joel and Ellie were on the good side. Nobody gets to determine that they can sacrifice someone else for the greater good. At the end of part one, Marlene tells Joel that it's what Ellie would want. But she doesn't know that. I don't think her dying for the cure even crossed her mind once. If they had asked her and she said yes, then they could make that claim. Otherwise, she's still a free person and can make her own decisions, including to stay alive.

After years Joel isn't the same Joel who murdered a bunch of people to save a girl who's death would have saved the planet. It's like he's retired, and just as he sang for Ellie, she made a man of him. Bad Joel disappeared and became a better man. He made a "weak" decision with his brother because of it, but it litteraly is the most logical thing to do once you've got a place to call home.

They need to make a Part III where we see Abby suffer for what she did.
