    -Scully, you're making this personal.
-Because it IS personal, Mulder. Because without the FBI personal interest is all that I have. And if you take that away than there is no reason for me to continue.
    oh my godddd

poor Marita, she didn't deserve that punishment... and poor Spender, even though I didn't like him, he ended up defending Mulder and Scully after all

Ah man I miss going through plot points with other people when you first watch this show!
If you still were confused about the storyline .... the first movie, and the Gibson Praise episodes, show that aliens were on Earth long before us, and that we have inherited bits of their DNA - that's why humans have X-File powers, it all comes from alien DNA. Most of the aliens left long ago, and began colonising the rest of the universe, infecting other aliens with the Purity virus (in some episodes, infection possesses the host , in others it just puts you in a coma, and in the film it showed that the virus can grow a new alien being to burst out of the infected person). Some of the shapeshifter aliens are fighting back against infection by covering their faces. They came to Earth to try to stop colonisation as one way of fighting the growing alien empire. The aliens still on Earth died long ago in the Ice Age, and their essence, the virus, hid itself in Black Oill deposits, waiting for the other aliens to come back one day.
The aliens left Earth millions of years ago but came back to Earth ... to find humans have evolved and taken over the planet. If you remember in s2, the clones said that they think humans are unworthy of the planet. The aliens wanted to retake Earth. One of their UFOs crashed on Earth in 1947. When the Americans realised what the aliens were and that they were planning to come back, they held a secret UN meeting. All nations agreed to keep alien life a secret and to kill any aliens they found (which Deep Throat told us in s1). But then the Americans and Russians got involved in a Cold War fight about using alien technology or the virus as a weapon against each other. They were also trying to find a vaccine against the virus. If the dormant virus was ever reactivated, it would be unstoppable. So the USA tried creating alien-human hybrids, because hybrids are immune to the virus. But the experiments failed horribly. So in the 1970s, the american Conspiracy Syndicate contacted the aliens and said "We know you are coming back one day, why don't we work together? In return, we get to live and be in charge of Earth when you conquer it". Chris Carter explained somewhere (but not on the actual show for some reason) that the Conspiracy threatened to blow Earth up with nuclear bombs if the aliens tried to conquer Earth alone. So the aliens agreed - but they demanded hostages from the conspiracy. Each Conspiracy leader handed over a family member, such as Cassandra Spender. Bill Mulder was supposed to give up Samantha Mulder but he refused so the aliens abducted Samantha themselves.
The aliens gave the Conspiracy the frozen alien baby as a source of alien DNA. Part of the plan was for the Conspiracy to create perfect alien-human hybrids who would work as a slave race for the aliens; the conspiracy members would turn themselves into hybrids at the same time to make them immune to the virus. When everything was ready, the Conspiracy would use swarms of bees to carry the virus as a plague to infect as much of Earth as possible, as quickly as possible to prevent chances of fighting back in time.
But Bill Mulder suggested that they slow down their work and delay the creation of the hybrid as much as possible. This would give time to find a vaccine against the virus. The Americans failed but the Russians did figure out a way although it only works imperfectly. The Conspiracy had to be careful to not be too slow, otherwise the aliens would get suspicious.
So once Cassandra SPender was turned into a hybrid, the Conspiracy felt they had no choice but to start Colonisation by telling the aliens. The faceless alien rebels tried to offer an alternative but the Conspiracy refused to listen. So the rebels wiped them out. Stopping Colonisation is their way of fighting back against the aliens and their Purity virus.

I’m @ the part where, Scully is telling, Mulder how this looks like a kidnapping. I don’t understand why, Mulder almost nvr gives, Scully the benefit of the doubt, but she believes him even when she’s skeptical. This goes back to the religious episodes, and even this whole storyline w/ Cassandra.

Did you get why the episode was named "One Son", considering the first part was named "Two Fathers"?
Smoking Man and Bill Mulder were the Two Fathers and by the end of the show, there was only One Son.
For the first five seasons of the series, FBI federal agents Fox Mulder and Dana Scully have unraveled a conspiracy that involves the mysterious Syndicate, and their plans to aid in the alien colonization of Earth.
The fifth-season episodes "Patient X" and "The Red and the Black" reveal that counter to the colonization effort, there is a faction of alien rebels opposed to colonization. In the previous episode, "Two Fathers", one of the rebels tried to infiltrate the Syndicate and form an alliance, only to be killed. Meanwhile, Mulder learned that The Smoking Man's ex-wife, Cassandra Spender, had successfully become an alien-human hybrid-a signal to the aliens for them to begin colonizing the planet.

And the following seasons confirm that Chris Carter was making it all up as he went along, and had no idea where he was going.

@@zammmerjammer Wrong. B5 is how a story is supposed to work. It pays off. It builds up to something. It doesn't feel like a f'ing waste of time. Like every f'ing novel. Beginning, middle and end.
And that's not just me saying it. Everyone knows what a letdown this was, and it wasn't the only one. From Lost to the new BSG. When the writers don't plan ahead, don't have a vision, don't know the ending, it just doesn't pay off. It can't.

I actually feel that the Mulder Scully relationship goes past the point of no return in this episode. If I was Scully I couldn’t ever deal with Mulder again after the way he acts. I hate the character of Diana Fowley, and I also think knowing too much about smoking man detracts from the mystery 😢 PS you don’t get it because the story doesn’t make sense. The writer’s lost the plot by this point. It’s really not you, it’s the story.
