I doubt Claire has anything against transgender or gay people since she's a tolerant person who tries to see the best in people, including those who have actual moral shortcomings. I also doubt that her writers were really thinking about gender identity or "sex changes" (the term used by most people back then to describe what we now commonly call transgender) since it was an obscure topic that was rarely brought up. But she's defiantly not written as a PC person who views "sex" as separate from "gender". For what it's worth Revelations 2 seemed to depict Claire getting along with Barry (the most conservative coded character in the franchise) better than his estranged progressive/liberal coded daughter Moira does.
