If you made it to the surface alphys would probably end up committing suicide (hevaly implied by the worst neutral endings) so this is just adding more fuel to that fire

Little explanation of how Toby's Code works: Items in Undertale can have interactions attributed to it, the Undyne's Letter can interact with Alphys Lab Door, which results in the Cutscene that will activate the Date. And the Date event triggers the True Lab elevator to be open, and the True Lab generator will trigger the Pacifist Ending. If you ignore the Letter and just use Debug Mode to teleport to the True Lab, it will result in the Pacifist Ending anyway, its just a trigger to trigger thing and to be honest, the only big thing that changes in the Pacifist Route (in comparison to the Neutral One), is the addition of the Letter Event, its like adding a Portal. Fun Fact: The True Lab Generator, where you will get surrounded by Amalgamates until Alphys saves you, is the last explorable room in Undertale, it contains the ID 263, the ID 264 belongs to the Entry 17 Room, the ID 268 and 269 belongs to Mystery Man Corridor and Room respectively and the rest of the rooms are TEST ROOMS or cutscenes like Omega Flowey Boss Battle, sadly you can only acess then using Debug Mode and cheating, because these rooms (including gaster one), are protected by Dog Check. The Dog Check is a softlock screen that Toby made to prevent people from exploring test rooms in normal Undertale, this is why you need to hack the game, to deactivate the dogcheck and prevent it from appearing (DogCheck itself is a room too, but it is used as a shortcut). I Think it works like this: Undyne Letter is something that tells the game to automatically be set on pacifist route and gets rid of Sans Mettaton NEO encounter sets you on Genocide The game probably chooses which event happens first to decide which route you go on, but the pacifist code still removes Sans because that part's place isn't already taken by anything, which could be why killing NEO first has no Sans but it's still on genocide Also why doing true lab first is just normal pacifist

All od this after mettaton. Then fight and kill sans, then asgore, then flowey, then end genocide. Or the true genocide.

I think napstablook was has a scripted death. Which means he has a different death animation that doesn't involve in getting killed at all I'm sure if you made him "killable" the game would continue normally
I remembered doing this kind of thing After a date with undyne/alphys with undyne I started killing off monsters for XPs and still manages to get the pacifist ending
ok so i think you still get the pacifist ending because at the undyne call before the CORE it locks onto the Pacifist route and when you deliver the letter the Game automatically checks the variable for the phone call so you cant do any other ending after getting the phone call (or in this case delivering the letter immediately sets the variable to 1)
