I have discovered a finger nail deep vertical scratch on my 09 rmz 250 cylinder. It was running a little bit on low compression but ridable. Can i just reassemble the motor together and keep rinding until i can get a new cylinder and piston for her? How dangerous can this vertical scratch be?

You can, but you risk catastrophic failure than can damage more parts.
Just pulled my motor apart last night. Was worried about the chain guides. One of them came out with the jug. Is there a specific way they go?
Yes there is. But it's pretty easy to see when you go to assemble.
Why not pull engine before disassemble
