You can take over the controls anytime during the mission (Auto) by switching your flight mode to loiter or RTL.

I've done the same thing but I don't have telemetry which mode do I assign for switching between autonomous and manual control???
Assign any 3 position switch for change mode - Loiter, Auto, althold or any other modes
