Bomber pilots were on purpose leaving some of the churches untouched, because they were useful as navigation reference points. They had no GPS back then. There's a ton of cities in Germany (and probably elsewhere too) that were leveled, except for some tall church or castle or something.
Hiroshima and Nagasaki were not bombed by regular bombers because there were not significant military targets unlike most other big Japanese cities. The two nukes had the simple purpose of terrorizing the Japanese into submission by killing lots of civilians.
