You should try again the original mold but change only 2 thing.
First: temper your chocolate.
Second : use a piping bag ti fill de mold.
Im pretty sure that a well tempered chocolate and a better flow control to fill up the mold would work for you.
Chocolate bark is the way to go. And you need a double boiler for the chocolate. Take a pot with some water half way and then put a glass bowl over the pot so the heat will melt the chocolate with out ruining your stuff and tubing the chocolate.

you know you so close, to doing it the ultimate best way. basicly your over thinking it. make a model, then buy some silcone cast, then you cut out the object, and with it apart and open you do what you did with the vacu-former, want to get fancy, go to miceals/loanns/ hobby lobby and get different color chocolates.
I wonder if some food safe wax coating on the mold would help. Would TPU be a good material to try?
I think it definitely would ! Between that and using a proper chocolate mixture it can definitely be done. But it is still a bit of a pain haha . The thermoform makes it a lot easier.
