Getting scores based only on the algs may not be possible because the way people execute the algs is also a significant factor. It's likely that different people execute the same alg differently.
The biggest differences between how people execute algs are the regrips and overworking, which are both taken into account. Two people could have the exact same alg and get a different score from the algometer because of how they perform the alg, and thus what parameters they entered.

One could create a list of ghost moves with a factor of 'ignorability' that determines how much of that move can be ignored in calculating the score. I would argue that the ignorability of the U for R'UR' would be between 0.95 and even 1 (you used 1 in your calculations). If you want help with the piece of software, ping me ;).

I think you guys should develop an app together, taking JPerms amazing website and back end logic and bringing it into a proper Droid/iOS app. As well as adding a solid dose of "Yoooooooooooo" to the front end.
I don't think that you can reliably predict the algorithm's algameter parameters (other than move count and half turn count) reliably. People always come up with new non-standard fingertricks to make algorithms flow better, and these innovations cannot really be accounted for with hard rules.
What about Rouxers? we tend(or at least as I am aware of) to use CMLL algorithms which puts our hand at home grip in the end( thumbs on front) for better gripping for lse. Say an alg like e perm has the lower score, but in the end it puts our hands in a weird position where we will need go do a regrip. Just a comment on your ghost moves optimization 5:06. I feel like sometimes these ghost moves would definitely improve an algorithm score. But if that ghost move is at the start and requires a regrip like the one you show in the video, it might not be as effective at improving an alg compared to other cases.
