It was a good question because the sides the framing still look white. What does kind of look like the paper still there. But it is that they just lay the glass on it.
This is painted glass true stained glass is painted with special paints and then fired so the paint becomes part of the glass. The pieces are held together with solder to make a picture.
If you want a uniform color, I suggest mixing the colors on some parchment paper and then pouring the mixed glue into the spaces!

what's the longevity of using food coloring instead of maybe acrylic paint or something?
Not sure about longevity but food coloring is translucent whereas acrylic paint would be completely opaque, ruining the stained glass look
Could even use a shadow box with a lil light inside it to hang on wall!

The paper is just underneath the glass.. I think you can remove it after you've done tracing the design
