It's important to remember the real point of this scene. It's not a consolation prize. Friendship is way more powerful than romance. Lovers come and go. Friendship is for life. So he's not having sex with her. So what?. Eli has a stronger bond with Chloe than she will ever have with Matt. That's the point.
apples and oranges. SGU was more interpersonal drama than the previous shows. I never looked at it as a continuation or "next chapter". Some loved it, some hated it, but I believe it was still arguably a "good" show. It was airing right at a time where most of it's viewing demographic had been "cutting the cord" and watching shows online, whether legal or not, and SyFy has failed miserably at their online presence. They were using outdated viewership metrics. Show had way more fans than they came up with.
People down here also reacting to the friendzone like it's a runner up prize. Unrequited love is way more common than movies and TV lead you to believe. If you have feelings for someone, let it out. If they friendzone you but really care about you anyway, they'll give you space and you can put a full stop on those feelings and just appreciate having them in your life. You don't have to excise them from your life, just don't hanker after them still and go and look for romance elsewhere.
I think Ginn turned out to be a better fit for Eli anyways, even though he couldn't talk to her since the events of "Seizure". If there will ever be any form of continuation of SGU, preferably as a novel series like SGA-Legacy, I hope Ginn's (and Amanda's) fate will be addressed.
Doesn’t wanna be with Eli, but always runs to him for hugs when things go bad. Even when Ginn comes along, they kill her off. I feel like the show knew what it was doing with it’s treatment of Eli as a character.
Alternate interpretation: She does want to be with Eli. She wants to stay with him always. She never wants to leave him. That's why they're friends. They don't need to have something trivial like sex get in the way of that.

Meh, they were both still stuck in that phase of life where they don't know the difference between love and passion/lust. Although Eli arguably knows how to love, and eventually learns how to be loved later on in the show, Chloe is clueless both ways. She had nothing in common with Matt, was simply a physical attraction being put under the pressure of a monumentally stressful situation. It would of most certainly fizzled out once they got off that ship.
Hypergamy. Chloe goes for the closest attractive alpha, but makes sure to keep the stable beta provider in her orbit. His role is to provide emotional support and utility, and also to be available when the alpha leaves her for another girl. In actuality, it's worse than a "runner-up prize". It's no prize at all, because by the time she goes for him, she's used up her best years and is saddled with emotional baggage and probably kids.
The fact that their alternate selves grew old together proves their relationship works. As for having nothing in common...Chloe is a damsel in distress archetype and Matt is a knight in shining armor archetype. They are literally made for each other. It's not like Eli likes her for her personality either. He just thinks she's hot.

I've been Eli so many times it's unreal. This one scene hit the nail on the head about what it's like more than anything else.

This was easily a much deeper and better show than the other Stargates. I really wish we had gotten 5 more seasons out of it.
