A very cool idea, honestly really wanted something like this to happen in the Sun & Moon Chapter.
Parts of this were a bit fanficcy, but overall, a very fun What If.
Hopefully we’ll get a big crossover like this officially in the future.

There's only one thing I want to change though. The plot revolving N. I think it would be better that in that world, N realized his mistake and was about to confront Ghetsis about it. But when the Dex holders arrived, they only heard part of the conversation and thought N was a threat. As they are about to defeat N, Whitley noticed something's wrong until an attack from afar was launched, N and Zekrom protected the dex holders and they both collapsed.
The Ghetsis reveals himself, thanking the Dex holders for neutralizing N for him, and that he knew that the boy is about to undo his plan, and was about to use his carefully formulated team of Pokemon to stop him, but their arrival and misunderstanding did the work for him.
Whitley was horrified at this and everyone looked around that most of their Pokemon are weakened from battling N.
Ghetsis then ordered them to give him the Zekrom and they would be returned to their worlds. Whitley knowing Ghetsis's manipulation, she told everyone to not trust him. She rushes towards N and Zekrom, and tries her best to heal them. Ghetsis was ticked about this and sends out his battle ready team to force their way towards them.
The concept is absolutely amazing and the execution is great, but there are a few changes I would make just to make it slightly better:
- differentiating Lance's Lugia from Pryce's in some way. Easiest approach would be to make it a Shadow Lugia - which would make for an interesting combo of a trainer who can see into the hearts of pokémon and a pokémon whose heart has been closed off.
- Instead of 200% Zygarde, having Lusamine and Lysandre's Magnum Opus be a fusion of Perfect Zygarde and Ultra Necrozma, to have Lusamine's ultimate goal more represented.
- Letting Archie use Primal Reversion and/or Manaphy, for a bit of upped stakes.
- Pryce actually does battle after evil Green and Silver are defeated, using his three Lapras (one of which he Gigantamaxes) and Celebi.
- N is battling alongside Ghetsis with White Kyurem. Even if N had won in BW, Ghetsis would still be manipulating him.
- Giovanni using Thu-Fi-Zer rather than Mewtwo. It just makes way more sense for his character.
- Sird also using Shadow Mewtwo and Arceus rather than just a bunch of Ultra Beasts. Way more fitting for such a climactic battle.
- Instead of gathering the dirt by going through many Ultra Wormholes, Emerald's Hoopa would go Unbound and use its rings to help gather the dirt from the different worlds.
- Mew joining the fight, defeating Shadow Mewtwo with a Genesis Supernova while Red defeats Arceus with the 10,00,00 Volt Thunderbolt.
Lance can have Shadow Lugia as a "hey, here's proof humans suck; look what they did to Lugia" which can show how he's got a point, but isn't actually right - if he understood the bond w pokemon, he'd be trying to purify it
This is the epitome of everything, I love it. It trashes on both JN and Masters EX.
I love all the details, pairings, concepts and intrincasies of these 15+ rounds.

Always adored the Zard/Nape/Roar trio, super glad they were used in tandem.

That would be awesome. Yeah, I would like that Sun and Moon meet the Dex Holders so they would team up with them all. Besides, it'd nice to see Moon interacting with the Sinnoh trio, since she's an assistant to the Berlitz family, so I think she already knows Platinum and maybe Dia and Pearl.
This was a good rainbow Rocket Arc in The adventures Manga also interesting that you had Y’s Greninja activates the Bond Phenomenon and Red activate the Pikashium Z Crystal and its Z move.

You know I too came up with a pokespe fan arc, but other than writing out idea, I haven't wrote any story. If you want I can share you the main concept of this new region I created. Let me know what you think and maybe I'll share the ideas for the dexholders of this new region.
In this region about 75 years ago, a group of scientists where conducting an experiment on why Pokémon were able to perform their moves that can literally control the forces of nature. In an attempt to solve this problem however, a bacterium in the lab that had fused with the genetic code that allowed Pokémon to use moves, escaped. This bacterium went airborne and infected both Pokémon and people alike. The infection caused random mutations in both people and Pokémon alike. If it infects a person, the person will gain enhanced abilities and access to Pokémon moves as a result of their genes fusing with the DNA of Pokémon. Pokémon who become infected gain additional strength and have access to moves that were completely outside what they could possibly learn. Those who become infected are referred to as “the tainted”. However there is a risk of the bacterium taking over the host’s brain that applies to both people and Pokémon. One of the many downsides of using this power is that it causes the tainted to suffer sudden headaches as the bacterium tries to take over. Also if either overexerts their powers it can cause the infection to become more overbearing for the body to hold off the infection. Those who scum to the full effects of the infection become what the locals of the region call “the warped” for the bacterium has warped their minds. Humans and Pokémon that become warped often go through different stages of infection which results in different sub groups of warped to form. In order to keep the infection from spreading across the world, a specialized force field was created that prevented any bacterium or tainted from leaving the area and only those who don’t have it can pass the through the barrier as if it didn’t exist. It is for this reason everyone in and outside the region call the region “The Barrier”; in fact nobody even remembers the region’s previous name before the incident.
The Barrier covers the entire region in sphere like bubble so even digging a tunnel will not allow infected from passing through. The Barrier was built and monitored by special division of the International Police and Pokémon Association that was created after the outbreak began. The name of that division is called S.T.E.R.I.L.E (Sector of Tainted Entity Restraining and Intervention of Lethal Epidemics) and it is made up of members and scientists and law enforcements that span the world and is in charge in preventing the tainted from escaping.
Since the barrier went up no new trainers came to challenge the gyms and they became obsolete. To adapt to this new world, the gym leaders trained themselves to maximize their new power and began to form factions under their leadership. Over time these factions grew and the descendants of these gym leaders grew extremely powerful; becoming warlords. Now in the present day they have entire industries under them and are often at each other throats trying to grab even more influence. The government is currently run by a military dictatorship whose purpose is to keep power out of the hands of the warlords and create a balance of power between each other. In other words the government’s main role is to protect citizens from the warped and ease conflict between the warlords.
