It was the FBI that Elliot handed the file to, they were in the meeting when Angela was dismissed. Mr Robot asked him to give the FBI the file which would frame Colby. They switched the IP address of the hack to Colby's IP address. Elliot was going to give them the original file which had Fsociety's (Mr Robot's hacker group) IP address until he saw them mistreat Angela then he switched it to file which frames Colby, the young right hand man saw the switch which is why he had Elliot taken to him at the end.
