Another addition of a weakness that you can exploits is also something explored back in the original show. He like many heroes of that time had a no kill rule, and when he meant first killed, he relinquished his own power. May be a good tactic against him would also to be making him believe that he had killed someone so that he can relinquish the power before he can become more dangerous. Of course, this can only be a limited time since he is the holder and having to give up such a title and power is very difficult.
Canonically they're separate as far as DC is concerned. Grayskull is home to the center of the Multiverse while the Rock of Eternity, while having a name that fits the theming, is separate from Eternia's nexus and unrelated He-Man actually uses the power of Shazam after losing access to Grayskull for awhile in Injustice VS.
