The bottle trick wouldn't not work with an open bottle though. Water in a straw would work because of it's small radius and small amount of water. The molecular bond is not that strong that it can resist the force and weight of the entire volume of a bottle pushing down. The opening of the bottle must have some kind of constraint. That is why Cumberbatch had to stand behind the desk. Because the bottle opening with the constraint must not be shown to the viewer. It is only shown from the side and not any other angle. Try doing the same trick with a normal bottle yourself. It will not work.

So when he flipped that bottle, air exerted pressure on the water in order to reach to the top which held it upto some time. And then when the air syccessfully travelled back to the top of the flipped bottle, the water finally released into the cup.
