No Miku was not almost deleted because they thought she was a virus and this song has nothing to do with the incident.
The song's premise is Miku getting uninstalled and crying out for it not to happen, the song is actually a part of a series too. Whereas the incident is due to a technical glitch that blocked all search results from showing up
