This game was such a classic. It was made by Jay Pavlina (Exploding Rabbit) who went on to create a Kickstarter around 2012 for a game called Super Retro Squad. It reused the same concepts, but had original characters so the game could be commercialized.
The project was funded and he got together a team to work on it. Even went as far as purchasing a house and having everyone move in together to focus on the game, with plans to make a documentary on the development of the game (which was one of the stretch goals).
Unfortunately, the entire thing was a bit of a disaster.
Some strange decisions were made. The game changed names and direction multiple times (Super Retro Squad, to Super Action Squad, to Super Retro Crossover). Development and updates were slow. With the advice of a team member, he decided to shut down his community forum (which was pretty active), because they didn't like the fact people chatted about things outside of the game. Eventually, the team broke up. He then threw them under the bus by naming and shaming some team members, blaming them for the lack of progress in a blog post on his site (which he removed shortly after).
Basically, the project went through development hell, the team fell apart and the game ended up not being made. After losing his team, he kept working on the game, again under a different name, Operation Pyxel. This was also rather short-lived and never went anywhere.
A few years later, he rebooted the project under the name Glitch Strikers. Jay was now working with an experienced indie game dev, JForce games. The project again took a new direction, a new trailer was made and it was greenlit on Steam (before Greenlight was retired). He also made a few podcast episodes with his new development partner, that he posted on his website (the last post being in early 2019).
And then, he kind of just stopped updating his RUclips and website altogether. He entirely disappeared. Without wanting to seem stalkey (I happen to know because I have him added on Linkedin), it seems Jay moved to the Philippines (possibly to avoid any potential legal repercussions for not delivering on his promises) where he got employed full-time in the tech industry. And it seems like that's kind of where the story ends.
The whole thing is very sad to me, personally. Back when he was active, he would regularly post random videos (game playthroughs including one where he played his own game, random ramblings, other random stuff)... his stuff was among the entertainment that got me through some rough times. The odds of him ever coming back in the public eye seems rather low, but I'm really hoping for a redemption arc.

Super Mario Crossover is a great flash game.
Please play the other modes that have this Crossover because not only have the SMB, Super Mario Crossover put the SMB2 a.k.a The Lost Levels and Super Mario Bros Special Levels, please play the other levels, oh btw you can active the stomp for all characters and turn on the Custom weapons

It's crazy how stupid little flash games like this were made with more care than many modern triple a titles.

Pit does make sense on the Samus page - Kid Icarus and Metroid used the same underlying game engine.

@@LeoStaley Sorry, yes. I meant that more as a reference to the platforms (NES/SNES) than to the development studios. There are absolutely other studios' games represented.

Hey cosmic I'm an older guy. I played super Mario as a 10 year old in 86.
I really like that you play the old stuff and you keep the language clean. I just think you got an all around great channel.
I just want you to know that Jesus loves you.
    I'll be watching, I'm subbed.

Ooh, I enjoyed playing through Super Mario Crossover in the past.
    (0:20) Long live Flash!
(0:48) So, you have it set so that the Contra guys can get mushrooms and be able to survive one hit. I played with the setting where they always die in one hit, but can get the greater power ups early.
(0:53) AWESOME SPREAD GUN! I loved tearing through all of the bricks in the underground levels with that!
(0:58) Huh, you're able to toggle between your guns? Interesting. I don't think I ever realized that was something that was possible to do.
(2:20) Whoops! But, 2-way scrolling FTW.
(2:29) Aw, should've just followed it all the way to the right to the elevator shaft.
(2:40) Oh, yeah. This game remembers where stuff is when you go into bonus rooms. It's really amazing.
(2:44) Pfft... And then you die to a Goomba you could've easily slashed.
(5:31) I remember one time I tore apart a Bowser using the Old Man. It was glorious.
(5:43) Each attack deals varying damage. For instance, Link's bombs hurt more than his sword, and Samus's Missiles deal more damage than her beam shots.
(5:56) Every character has someone different they'll meet at the ends of castles, and are out to save someone important to them.
(6:35) Oh, you must've had the tutorials disabled. If they're turned on, the first time you play as each character, an info box will pop up at the start of the level explaining how they work. In Simon's case, it mentions that he has a double jump... for some reason, even though he doesn't typically double jump in his original games.
(8:06) Most characters can't swim, but instead have lower "gravity" while in water. Of course, the Mario brothers can swim, and Sophia III has its Dive function, which works really well in water levels.
    (9:28) AWESOME METAL BLADE!!!
(9:41) It's fun to tear through underground bricks with the Metal Blade too.
(9:51) Aww... Unfortunately, the backs of Bowser's fireballs have proper hitboxes here.
(10:38) The Screw Attack is unfortunately about as finicky as in the NES game, and you cannot afford to take multiple hits in SMB Crossover. (Would've been neat if characters like Samus and Mega Man had proper HP like in their original games.)
(10:54) You do have missiles, though!
    (11:01) Welp...
(11:42) One nice thing is that Sophia's HOV power regenerates over time. No need to go farming for H drops from enemies in this game.
(12:43) Since Pit is just a Samus skin, he fires the mallets like missiles.
(14:29) I'm not sure why you're having trouble getting up there. Most characters including Link can jump up 4 tiles no problem. (Simon is an exception, but has the double jump to make up for that.)
(15:00) I've never had trouble making a 4-tile jump with Link before. Weird...
(15:32) Is it a glitch in your Flash emulator or something?
(16:26) You had plenty of time to grab that flower. The extra fire power would've been well worth it.
(17:32) Unfortunately, Buzzy is immune to a lot of attacks, including the spread gun. However, I know that Samus's missiles and Bill's "F" gun work. (Bullet Bill has the same "armor" too.)
(17:46) Welp, you obviously don't have Everyone Can Stomp enabled.
(19:14) Yeah, for slower characters, some gaps are shortened, and/or extra platforms are added, such as the small dropping platform before the flagpole.
(20:21) I love rapidly emptying multi-coin blocks with shooting weapons too.
(22:06) You're low on time. You should just tank a hit and run through.
    (22:14) D'OH!!!
    (22:44) Victory! And that's game!
Maybe try a Mega Man run through the Lost Levels maps? And change the power up options so that you can collect a variety of special weapons along the way.
