I am a little confused about the beginning balance section. I know it's supposed to be my rollover balance. I see that in the current, it adds the beginning of any new income that comes in. What I don't understand is how I allocate that beginning money to be seen in the "budget income". It seems to only see the money that is deposited through the transactions. I can do this to trick it but that seems counterintuitive. If I am missing something here, I would appreciate the help.

Where would I put business reimbursements considering it would put me over budget and it won’t show up until the following pay check

An excellent question for your accountant. So, you are using this for a business account? Or do you mean that your business reimbursed your personal account for items you purchased for your business? And why change actual spending just because it might put you over budget. If you spent it, you spent it. So again ... something to discuss with your accountant because you'd need to provide more details.

Cutting a monthly bill in half for a bi-weekly budget will give u an inaccurate budget being there are 26 bi-weekly periods in a year. So wouldn't u have to convert the monthly bill to a bi-weekly amount. Example would be a $400/month car payment would be 400*12/26=$184.60. So your bi-weekly amount is $185, not $200..

It depends on how you are handling your 2 extra weeks per year, when bills are due, etc. For example, if you cut your bill in half to save $200 each fortnight for a single monthly payment, then those 2 weeks per year when you don't actually need to save the $200, you can allocate the extra to some other goal, make an extra principal payment, etc.
