I always thought about it this way: Your main Deck will always focus on itself and its own strengths. You will play a lot of searchers and other cards that add speed to it, *focusing in you playing* . On the other hand, your side deck will focus on your opponent, and catering to his weaknesses. *You will focus in not letting your opponent play that much*
Unless the match up is in yoir favor. Some sides offer 1 or 2 cards to boost power or an engine to add versatility to make plays less predicable but just as powerful

I wasn't sure if it was a precursor to the Extra Deck or what, but now I understand why it's only a thing that seemingly comes up in the tournament environment.
Story time! So... my current deck has been fairly the same for a while now.... it's a chaos build lightsworn deck from pre-pendulum era... and the first proper play it saw was at a locals... I was fairly good but not pro... and poor so I didn't have money for a proper side deck... at the time Burning Abyss was the new big deal... and my deck was a bit slow compared to them... so I built a side deck of old staples.... I had 3 magic cylinder... an MST etc... the match I had against a BA player there went ok... I won the first one, but lost the second... decided to actually side for the final game... but we were coming up on time... my hand was 2 cyl, 1 mst, an axe dragonute, and bls... I didn't like the hand but could maybe make a play... I set dragonute and my 2 cyls.... my opponent goes, makes Dante and sets a card... he then swings dante into my dragonute... but is stopped by cyl... gets annoyed and passes... I draw get charge play it, he immediately chains a vanity's.... and of course I mill wolf.... I add a ryko, set it and pass... and basically the game repeats him getting hit by cyl and setting... I MST his facedown... flip ryko, pop my own dragonute, and summon BLS to swing for game... he FREAKS and drops out of the tourney immediately... best duel ever.... that said... DO NOT side Magic Cylinder....
I feel like one point you missed, is to have key cards you can freely side deck. For a simple example: side out upstart or s/t removal if you notice them playing a lot of backrow.

I had also seen some of lithiums YCS Rimini lists, and thought to myself that maybe exploring wasn't a bad idea, and maybe I wasn't crazy xD In decks like minervasworn, you can side bulb, and nat beast if you're tight on space, and because of the current main decks played, you don't want to main them. It does in fact help vs other rogue decks, though. I like the 2 space bulb/nat beast in mill decks as well, because of synergy. Sometimes you can stop your opponent, and advance your own game state in the process. Sometimes siding engines isn't bad either, as we've seen with the Kaiju's, and even their field spell being added to the sides of world chalice. Adding in that element of surprise can also shake up your opponent enough in game 3 to make them play around it, and lose because of it.
I always side something weird, because if your ahead by enough, a weird off card could confuse them enough to mess up their side (example: if you have a monarch floating around in a kozmo sidedeck and your opponent has imperial iron wall, I bet tributeing a strawman for a kozmo that can destroy it would 1, make your deck a lot harder to read and 2, it can help get around a weakness if you somehow didn't have the MST like kozmo)
The most difficult part I have with this, is the ratio of cards to put in going first after losing the first round. You want to side in cards like Kaijus and field wipes, but going 1st is still better most of the time. So how many cards do you side in and don't end on a shitty board going first.

Good general run down It's a lot "harder" to side deck in yugioh than other games from my experience because you have such little restriction so giving a general run down is the best that can be done a lot of the time Good job as always it was a little rambling but that is also to be expected with a game with such diversity in Rouge decks and how formats can swing so don't worry about it

Your side deck is only accessible between games. You can replace cards in your deck with side deck cards before going into games 2 and 3 (as long as the number of cards in your main and extra deck remains the same the entire match)
if you WANTED to make up a use for it in single play, I guess you could argue by virtue of having one ready, it implies you know what you are doing, and could be intimidating to someone else new. lol.
The problem I face with side decking is what to remove from my deck, because I usually build them a lot on what I want the deck to do, and not that much on stopping my opponent, unless it's very generic, like the solemn cards. So, let's say that I play prediction princess with Pot of Taboos (since I tested it a bit today) and I am lost game 1 to Zoo. So, I go in my side deck and I when to side in the D-Barriers and I'm like "What do I side out? My Manju? My trap lets me special summon the pot face-down? The book of eclipse to set everything including my flip effect monsters? The Mirror Forces? "
Can't let your main deck know about your side decks though ;)

Side decking was something I never quite learned how to do well in the 4 years I competitively paid attention in YGO from 2008-12.
I usually have monster specific cards so the first round I'm testing their deck style, and then add the specific cards next round if needed.

Macros Cosmos and lightsworms are great for me in a side deck as i use a Dino deck. In other words search up Tyrano Infinity and its effect
So basically side deck is the bench but for cards and you can swap them out between matches to cater to your opponents weakness
