On the surface level, I see it as Graves as a contractor, keeping and maintaining a reputable and credible image of Shadow Company for any future clients as a PMC. Mind you Graves simply just wanted TF-141 and Los Vaqueros to stand down and walk away because he genuinely didn't want to hurt them and he was simply following orders. Graves didn't merely turn on Shepherd to save his own ass, but he felt betrayed after being loyal and keeping his side of his services to Shepherd.

Most likely Shepard was killed in such a manner as it will be pinned as a suicide. I can see Laswell covering Price's ass. And it was the best way to handle it. Shepard was a disgraced general who just lost a private army. If Price didn't kill him Shadow Company most certainly would have. And the main reason he killed the way he was is because Price took Makarov's advice...

The big issue itls the writing. Graves is possibly as close to a true neutral you can get in this series, he's a merc, you pay him to do a job and that's it, it's not personal to him, valeria calls him out on it, he states it's his job to soap, and while it might be put on, he trys to show it wasn't personal to gaz. A better written story for graves would be, graves starts shadow company and the company isn't going as well as graves would like, gets a contract to take out zakaev in verdansk, graves puts what funding he has left into the job, but since price is the one to make the kill, shadow fails the contract. Shadow company is near bankruptcy, operators leave (sparks and roze), shepherd hires shadow to aid him moving missiles etc. Graves doesn't like this as shadow is turned into "errand boys with tac vests", then shepherd attaches shadow to 141. Graves in turn, is loving this, shadow company is now a teir 1 private fighting force, plus he gets to work along side the best in the world, graves dreams of what shadow company should be, have finally come true. Yet graves is still subservient to shepherd, as without his funding, shadow would be nothing, ad this to the missile incident and graves is biding his time to ditch shepherd, possibly by working with lazwell and cia funding. Mw2 plays out the same way as it did. I agree with shepherd not really wanting to cause harm to 141 or msf, yes graves raised his weapon to soap, but that's after vargas attacked him, aslo note, graves never orders shadow to attack, a trigger happy shadow operator fires on soap. What are we left with, soap is injured, ghost is hunting and several shadows are dead, graves is likely thinking a line has been crossed and falls back on the only thing he can, follow orders from his employer. Would explain graves switch from joyous to serious when talking to soap in mw3, trys to make a joke out of it, no hard feelings etc, soaps immediately aggressive, graves retort is a way of stating if you did what i asked, things would be better. Would like to see graves in mw4 working under laswell, 141 wouldn't trust him, but graves wants a place at the table to get payback on makarov for soap, in much a similar fashion to og mw3 with price and yuri, price doesn't trust yuri, but realises they need to work together towards a common goal, kill makarov

A couple details that stick out to me are Graves moving to restrain Alejandro instead of killing him at the gate, and the intentional non-lethal shot he took on Soap thereafter.
However, later in the mission, Shadows are definitely trying to kill 141 and Graves even says, “Kill him!” Over the radio toward the end of the mission. I guess you could counterpoint that Graves didn’t know it was Soap explicitly in that moment, but still.
Could go either way for Graves to be able to say he didn’t react with lethal force toward 141 until he was engaged first.

I think Shepard was about to tender his resignation because he knew he was cooked, regardless of how the hearing would have panned out. Also, how would Shepherd's death affect the whole TF141/Makarov storyline moving forward?
Regarding Graves, I think that he may have a greater role moving forward, probably working alongside TF141 - even though the whole betrayal at Las Almas leaves a sour taste in my mouth.

Im glad graves' contract with sheperd ended after the trial...now Graves can work with other clients and have a bit of a cleaner reputation and business dealings...plus, if Graves didnt betray sheperd, shadow company would probably be blamed for all the disastrous missions that sheperd ordered and they would end up blacklisted by the U.S government...in the real world, PMCs are the ones who take the blame for all the things happening with their missions given to them by their clients, and what graves did was good for him and his company...but it breaches the business ethics...which is revealing the client's businesses and involvement, as well as the client's identity being involved

We get a whole ass flashback all the time but all of a sudden the general wants 141 dead? For tryna find the missiles he sent them to find? Missiles that he was trying to ship to farah? A known ally of tf141?!?!? It makes no sense that he wouldn't trust them to keep a secret about a "crime" he and farah and even laswell know damn well was justified. The dude gets caught in mw3 not tryna go after 141, but makarov. A real villian. Probably tryna fix his one and only mistake.

I feel that Graves turned on Shepherd not just for his personal reasons like you suggested, although I do think that was involved, but I also believe that he was covering Shadow Company's back as I'm pretty sure that if he admitted that he and Shadow Company did act on those orders, it wouldn't have just been him going down for that and would have likely involved everyone involved in the mission to Mexico and for all we know, could be the majority of Shadow Company and could have led to everyone involved going to prison or some other kind of punishment, likely affecting Shadow Company's structure and lower their numbers significantly and potentially cause them to go out of business.
And so he lied and said that he didn't act on those orders, proving his loyalty to his men, who he fights side by side with, unlike Shepherd.
