For those wondering about the Shaggy-Scooby lore, Shaggy's stand is NOT the real Scooby Doo who was defiled all the years ago in Scooby's Bizarre Adventure. When Shaggy "entered" Scooby, he inadvertently absorbed Scooby's energy, Puppy Power, and shortly after unlocked the power of his stand: a Scooby-like stand known as "Snoop Dog". The real Scooby Doo still remembers what Shaggy did to him that day, and perhaps one day he'll finally get his revenge..

Thematically, this makes sense.
Judging by Billy's extreme reaction, he is a man who demands the utmost control. Why else does he react so violently whenever someone goes against his wishes? And why does he act so smug when he thinks Johnny's going to do what he says? Because everyone follows him, for he is the teacher of the world (hence why he teaches us the concept of saying 'no').
This is why Johnny snaps so easily: he's been forced to deal with people like Billy, ordering him around: "Don't eat sugar." "Don't tell lies." "Open your mouth." So when Billy tries to get Johnny to say 'no', he decides that he's had enough of people who demand control and power, hence the ruthless kill.
