Here are some of my thoughts and tips: Progress Clocks are my go to version of Timers (as introduced in Blades in the Dark, but utilized in other systems too, like Ironsworn/Starforged [which recently had a Nautical supplement kickstarter last month or so, "Sundered Isles"]), since they can count up or down and fluctuate between, and have as many going as you want/need, and can indicate things other than rounds (perhaps one indicates the distance between ships during a chase, while another or two indicates health of the ships, while another indicates how much time before a storm hits, etc.), tho dice can be used to represent these as well (just trying to point out other uses aside from just counting down rounds). Splitting the ship up into multiple zones/sectors, like between the deck levels (don't forget the ballast level under the water, as that can cause sinking!) & between the Bow and Stern, can help determine which part gets attacked/damaged by a creature or other ships (I like using a 3D cube like shape, different depending on the size of the ship; numbering them all to use one die, or numbering the zones/sectors on each side and using multiple smaller dice, or even numbering the rows & columns and then cross referencing the two to find which zone/sector), and if characters get damaged by 'splash' damage if they're in that zone/sector when it gets hit. Skill challenges are a great way to do non-combat encounters (like getting caught in a storm, pulling in the sails and riding it out, or fishing for food rations, or navigating to a destination, etc.), like seeing if the crew/party can succeed a number of times before they fail a number of times.
