When you use the Mark button, the waypoint is created at the boat as it reads in the top left corner of the screen. For waypoints not at the boat, use the teardrop at the top right corner of the screen.
The Mark button on the Ultra units only marks your boat position. To mark where your cursor is you need to hit the upside down drop in the right upper corner. It's why your having a hard time finding your brush piles you marked.
