It's implied that either the fish or Nagakeborous herself are using him to kill those that would hunt monsters, but he's brainwashed into thinking that he's actually killing his former crew.
Nagakabouros doesn't have much to do with pyke, tho the swimming city and the goddess are in some unexplained way connected it seems. It wasn't nagakabouros who brought him back tho
Pyke voices that he hears are those of Nagakoborous which is Illaoi's god that she worships. Primarily legendary skins have different voice lines but some other occasionally have voice lines. Pyke is playable in the ruined king RPG so that is a good place to learn more about the bilgewater champs. Also Empyrean Pyke has a song called Fire to the Fuse.

one reason pyke has so many ward lines is probably because hes a support champion. and i think the theme in the special interactions was gangplanks.

He is also a support Assassin, hence the gold sharing on the ultimate. Although he often roams the map. likewise his powers comes from Nagakoborous.
