I thought of a way to fix this boss and it's basically by having the player pick their own poison. The Egg Dealer has IMMENSE defensive capabilities, doing some small attacks as it keeps it's distance from you, and cannot simply be attacked, in order to attack, you have to match three slots, once you do, Eggman will launch the attack, BUT. Not only can none of the attacks be used against Eggman, but there's also no Shadow Fever or Ring Bonus for you, if you land Shadow Fever, Shadow Androids will be summoned, if you land Ring Bonus, the Egg Dealer will actually regain some health. But here's the advantage you DO get, as long as Eggman is using a slot machine attack, he will be vulnerable to damage. You can pick an attack you can handle better if you time it right. And attack accordingly. Just thought it's a cool idea, and it's frankly in character for Eggman to have his victims decide their own destruction.
& that's my point tho, he has amnesia, so yes Eggman, he HAS forgotten that your grandfather created him, & not 2 get off topic, but am I tha only 1 that feels like after the events of this game, seeing as Shadow has decided 2 keep his promise to do all he can 2 protect tha world from terror, tha only reason why he hasn't gotten rid of eggman is cuz he's related 2 tha professor & Maria? Shadow will get tired of his shit one day tho, & when that day comes, "Goodbye Doctor"
Well, If I understand thoroughly, the levels "Black Comet", "Lava Shelter" and "Cosmic Fall" had Knuckles the Echidna, E-123 Omega and Vector the Crocodile respectively. Egg Dealer is the only boss fought on both Dark and Hero missions, due to the neutral path being there. Don't ask me why, though. That and from my experience, when I completed the dark side (like you said the helper character was Black Doom), I found myself with Vector the Crocodile anyway. Same goes to Knuckles the Echidna when I help go deeper into the Black Comet for the hero side. E-123 Omega is around when you help get the Chaos Emerald for the hero side, but even if you serve the dark side, you still have E-123 Omega by your side anyway.
I like how he says he won't let anyone violate the "sacred ARK" and is its protector when the only level that can reach this ending is about the ARK falling apart.

Cao Cao: Check the area for weapons to use against Eggman directly!
