Issue is it was no long term solution. He was able to crackdown and on it but it still gave the faith a cause to rally against. In fact when he died the most radical of the faith ran out of steam.
Yeah he hated them because they hated incest, polygamy, incest and murdering people with dragons. Which were conveniently three of his favorite things.

If they didn't do that the Faith Militant wouldn't have become so popular with the commons. Not everyone in it is just some dumb religious fanatic.
It's actually long been speculated among learned of Westeros, that Maegor isn't Aegon's real son, as he seemed to inherit his ferocity but none of his wisdom or discipline. Some whisper that Visenya, jealous over Aegon's affection for Rhaenys, used blood magic to will herself pregnant. That's why he supposedly wasn't able to produce an heir, even before Tyanna alledgedly started murdering them: he was affront to natural order and wasn't ever supposed to exist.
Varys takes events out of order here in order to make Maegor look worse. He states that Maegor took the throne first, killed his nephew, and then declared war on the Faith. However, the Faith in fact declared war on House Targaryen before any of this. The Faith Militant invaded the Red Keep and tried to kill the Royal Family, and so King Aenys fled with his family. The king died shortly thereafter, and his children remained in hiding. With no one else from House Targaryen left to take the reins, Maegor stepped up. He returned to King's Landing and rooted out the Faith Militant there. After crowning himself king, he then outlawed the order and then engaged in further battles to wipe them out. However, Aenys' son Aegon grew resentful at his birthright being stolen, and so raised an army of Maegor's detractors. However, it all started with the Faith. If the Faith Militant hadn't tried to eliminate the Targaryens, then Maegor wouldn't have been able to seize the throne.
To be fair none of these Maesters or their kin went out their way to help Aegon The Uncrowned while he, his sister/wife and children were besieged. Maegor the Cool

Maegor wanted house targaryen to last. The other options would have led to rebellions and the downfall of the targaryen dynasty due to weak rulers. He did what Tywin did. Secure the future of his house
i just read all about Maegor last night in the Fire & Blood, and while this video and its art is beautiful, it left out so so much. Maegor was even worse lol
If you think your young dragon could have a chance to take down Balerion you might not have the common sense to rule as King, he should of tried more guerilla style, assassin tactics, if he couldn’t be patient enough to be named heir and wait, cuz an open attack was the worse move you could make against someone like Maegor
This narrative makes no sence.. it dosent tell that House targaryen was about be destroyed by Maegors brother the weak Aenys. The Faith militant took over entire kings landing because Aenys was weak.. and his children at the time was to young to challenge the Faith. If it wasnt for Maegor coming back from exile and taking the throne their house would have been destroyed.

It's a telling of the histories by characters during GOT. It can be inaccurate.
