I think the reason drowning someone with a healing factor would be fatal is because even if the body can heal without a brain giving commands to the body (which it can) The lungs would still be filled with water. They would just constantly keep drowning, until their body excepted that it was dead.

Because the box has holes, water will get in and Logan will drown. And because the box is made out of adamantium he can't cut through it. He will drown and then he will heal, but he will immediately drown again. And heal again. And drown again. Over and over.

There are 2 ways to kill Wolverine that are BACKED UP by science! Drowning him or cutting off his ability to breath, and destroying his brain. If you're able to do one of those 2, you can kill him. I think the fact that he killed his kids was very underwhelming. Due mostly that there was no emotional connection between the reader and the victim and wolverine to the kids. I bet you the kids didn't even know and simply believed manipulated facts to agree to kill Wolverine. If there were some time to feel attached to wither them or Wolverine's pursuit to find his lineage, the sure. But as it stands it feels more forced than organic. So I felt nothing when they died.
