The main issue with Dany is that she may be a good conqueror and providing justice (like crucifying the masters after they did that to the children) but she is terrible at politics. Politics may not be pretty and yea it may require being slimy but it is very useful. It is essentialy a form of trickery at ruling. Using subtle tools to achieve goals and somehow ending up doing justice as well along the way.
You may have a conqueror who conquers a place then become someone with an iron fist who punishes people so that things go his/her way and serve a form of justice. But at some point that regime is gonna fall apart because are gonna be tired of living under a regime of absolutes. And then the regime will be toppled. In many ways that's why Democraty was a useful tool. People have the illusion of choosing their leader and the idea is to seduce the most people possible so that there's consensus. It's a great appeasment. Instead of going "I hate this guy, I will topple the regime!". It's "I hate this guy, I will vote him out!".

Dany was in a no win situation there. If she executes him, she loses the support of the slaves who wanted mercy for one of their own. If she pardons him (mercy), she sends the signal that the law doesn't apply to her "insiders". Probably the best course would have been to do the execution in private rather than making a public spectacle of it... some word of it would undoubtedly trickle out and some would be upset, but she wouldn't get the majority of the population of Mereen to all turn against her at once.

This season is where things start going downhill and the plots start straying real far from the books, most of this isn't canon and doesn't happen in the books, and many of the scenes that do happen in the books are very different - too many characters and plots left out unfortunately
