This should have been in the movie. It's gives even more layers to what was already an extremely multi-layered film. If there's ever a special edition, I vote this scene be put back in.
I can kind of see why it was cut. This is obviously just my opinion and you aren't wrong for saying you want it back in, but to me it feels a little too convenient. Like you said, there are already so many layers. I think Harry's intention of just being a greedy bastard and wanting JD's bar lays a good foundation for everything that will follow. Putting this story of revenge in doesn't really add much and doesn't really come out to a solid resolution in regards to it.
Perhaps it included a scene or two that broke up the pace or attitude/mood of the film so Guy Ritchie and the editors decided to scrap the lot at the cost of proper context

In the movie there was this convo between JD and Big Chris: JD: 'Tell Harry to go f**k himself' BG: 'I'll put that down to shock' I remember seeing a compilation of 'Lock, Stock & Two Smoking Barrels Best Lines'. In this scene, Big Chris began with: 'Careful JD, you'll give Harry another heart attack' I never remembered nor understood that line, so this clears it all up!!
I had this same experience with Betty Blue, long film but couldn't work out why everyone said it made no sense, until discussing it we discovered some key scenes had been slashed

They are the only hand that could beat three Aces. In Brag three of a kind is called a Prial. As the game is “3” card brag the threes are favoured as a prial over aces and a three high run (straight) that is A-2-3 beats an ace high run. Other than that the rankings are as you’d expect but compared to 5 card poker hands a flush comes below a run (straight) in line with its probability.

There is an Indian game called Teen Patti which is as far as I can tell identical to 3 Card Brag excepting that the 3 doesn’t get any preferential treatment. It’s popular enough for tournaments to be played. This scene describing AAA vs 333 is extremely unlikely. It’s like having a Royal Flush playing a King high straight flush in Texas Hold’em. I’ve only recently started playing Brag with friends and it is a very fun, fast paced game. More luck based than poker. For smaller groups, 3 or heads up games I’d recommend 4 or 5 card, making the best 3 card hand from the 4 or 5 dealt to increase the action.

Its the same game just a different name, Indians call it 3 patti because thats the closest translation of 3 card brag. Although you are right in the indian subcontinent 3 aces is the highest card and the only reason 3 threes is the highest in 3 card brag is symbolic reason since the game is called 3 card brag. And in terms of probability it makes no difference.

If the scene was JD telling him the story as a warning after that, and Ed still doing it, it would've made sense, but here it just seems a little incoherent.

This is not Lord of the Rings where somehow shot a 5 hour film with their budget. This is a first time director's first film. That means it has to be a reasonable length and he likely did not have the budget to risk too many extra scenes.
So why does Harry say to Barry the baptist 'JD is his dad and owns the whole property". Harry would have known JD owns the whole property. I'm glad this scene was left out and the viewer had to work it out

I was thinking exactly the same; the whole movie makes a lot more sense. And the delivery of the monologue is quite crisp if you ask me.

Well when Hatchet Harry died, Brick Top fed him to the pigs and took over his empire and bought The bar from JD.
