You can get ground marking stakes that have flags at about any home improvement/hardware store. You stick them in the ground and take them out to reuse them when you're done

What I have found to work really well for flagging new trails in N.H. is Dig Safe flags. Easy to see the line you are building because they stick into the ground and reusable. They come in varying colors. Pick them up as you go. Easier than surveyors tape. If your mind changed on a route, simply pick them up an re-route. The other tool I like to use is a low powered dirt bike to burn the trail in. I know that is taboo to most Mountain Bikers. (I don't have dozens of friends to come over and ride in the loops). Compacts the earth, exposes roots and rocks and no need to rake the trail. Just compact down all the earth and very low impact to the trail overall. Looking forward to more builds. :)
Seth, I don't want to go through 2,500 comments to see if anybody mentioned this already, but we generally use pin flags for trail layout. Reusable, pretty cheap and versatile. Also, great to see Drama being a trail dog!

I work in a bike repair shop in the UK and we use some pretty unique hacks. I have two in mind, here they are; 1.we dont use soap to clean bikes and components, we use white spirit. It's cheap, comes in big bottles, and works miracles 2.if you're swapping rims but are keeping the hubs and spokes, tape the new rim to the old rim and relace the spokes from the old wheel to the new rim. This will take much less time than relacing a rim from scratch

The best option for non-damaging marking of trails is quicklime. Mix with water, paint it on and it's bright white in colour. As it dries and reacts with CO2 in the air it turns to limestone. This limestone will stain to match the colour of the dirt so you won't eventually end up with white patches on the ground. It's a common soil additive so it's not harmful to the trees (it actually helps them most of the time). Chalk spray paint is a bit easier to use and is also pretty healthy, but the bright pigments might never break down.
