Two I found years ago by sheer coincidence and that hide in plain sight are in Dota 2. If you break the barrack buildings and observe the left-overs, they make out the shape of a TF2 teleporter, with the units of each team appearing out of nowhere at the center of it. Also, the recipe item, which you use to combine items into a singular better item, has the Combine logo from Half-Life 2. Found those two like... Five years ago, haven't played the game for a ton of time but I still remember those two. Felt like a fucking idiot for not having realized sooner.

I don't think the Counter Strike: Source mugs in Left 4 Dead are an Easter Egg, i think they're just reused assets.
And the newspaper with Breen would also be a reused asset, it's a newspaper about the Seven Hour War.
Which hasn't happened since Left 4 Dead is not in the same universe as Half-Life
