I wouldn't say the whole game is funny. There some some really fucked up horror stuff in that game. Tests done on humans, some back room with writings on the wall, etc. But they nailed the tone of the game.

I noticed that, too.
Might be the effect of that console command which speeds up the game. Some people use it to skip the long tram segment in the beginning of game.

Yeah, the icthiosaurus is the name most commomly given to said water monster, even though it's scientific name (in game) is the xenosaurus
There is proof, in the hl1 model for the scientist there is an animation for when the water monster grabs hima nd kills him, the name given to this animation has "icky" in it, referencing the icthiosaurus
