Tip for ninja: if you put one point into all of its prerequisites, and 2 points into ninjutsu mastery, then you get the ninja that has the highest chance of success for everything: sabotage, assassin, sabotage armies. The downside is that unlike a specialized saboteur, his actions won't be free, and the killing-focused ninja has a higher critical chance. If you have huge amounts of money, like the Otomo and Shimazu, the Ninjutsu mastery ninja is easily the best choice.
Yeah, this guide is aimed for somewhat newer players, so that's why I gave my recommendation to go into full saboteur. But ninjutsu mastery is also a good option. A killing focused ninja is also a good option. Free saboteurs are also a good option :P

You missed the most important skill of ninja: increase movement of your army. The effect get stronger as level increases, as well as the 2nd tree: Master of Disguise and Invisible (also a retainer). The effect also stack as you can at most put 3 ninjas into one army. Movement is the most vital trait on Legendary, and the reason why generals need 3 levels of strategist: +30% movement. Combine this with 3 ninjas with Master of Disguise, you can boost your movement +100% or more (combined with upgraded roads). Sabotaging army to buy more time for your own army to show up, is costly and prone to failure. Having your army able to run across the map to defend a key location is the better alternative.
I may indeed have overlooked the utility of the increased movement range, but I'm not really sure if it's worth it to put ninja's in armies. Yes movement speed is important, but information on enemy locations as well. I personally value knowing where my army needs to go in advance than trying to react. So it's basically a reactive vs preventive approach. I originally had a small bit included about the scouting ability, but I eventually (perhaps mistakenly) cut it for time.

The easiest way to rank up your 1 star ninja, aside from killing monks, is to sabotage low level castle gates. This is usually cheap and have high chance of succeeding if there isn't any metsuke or a big army inside the castle, and rewards the same xp as succeeding any other action.
Finally, you made video covering the agent. Can't wait for the others too. Like you said about ninja can assassinate monks effectively and metsuke can effectively apprehend ninja. Between those three agents, it's basically works like Rock,Paper,Scissors, Ninja
You can also use your ninja to scout for your armies, thereby increasing vision and movement range, can be really useful for moving armies where they are needed.
Another guy also commented that you can even stack those bonuses to get insane movement speed. But I personally still prefer to just have my ninja's outside of my armies for better vision. ;)
A little note on the ninja sabotage. Sabotaged armies not only don't move, they keep getting damaged by attrition, not just in winter. Which means that if you got a good ninja, you can easily just keep an army on lockdown for a handful of turn, and just overwhelm the enemy army with Yari/Yumi Ashigaru armies raised in the same province in human wave style assaults. It doesn't matter how many times you loose and get the Ashigaru massacred, you can always raise more, and the enemy won't go anywhere, and they won't replenish either, every loss for them is permanent.

Eg before a crucial battle where you need their morale debuffed, or when you’re versing the A.I’d mid game doomstacks with thsie 4-6 star generals. But to kill them you need at least a 4 star ninja specialising in assassination. Army sabotage can help save your legendary campaigns. 1 whole turn of safety is a lot.
Best strategy is to have 4 ninjas and have them specialize in one thing, as opposed two four ninjas who are average at everything. I do this. 1) my best assassin. 2) two ninjas that just sabotage armies. 3 ) And one that is great at increasing one armies movement points/detection.
Ahhh... I do miss Shogun 1, where you could just play as the Shimazu, conquer Kyushu, then recruit Ninja Geisha and then just murder every member of ever other clan and just mop up the rebels. The cut sceens for those angels of death were just so funny.
going to disagree on the second half. with Metsuke on town generating extra money I often find it best to get army sabotage 1st and assassination 2nd. assassination allows you to get rid of the enemy's spies, monks, and generals before a battle to weaken your enemy army.
Honestly, the ninja is such a great agent that you can't really go wrong with him. But in general I still think going down the left side is more efficient in the long run, although I do generally have one or maybe 2 ninja's focused on assassination.

I'd always max assassination on my first ninjas (and most others) being able to wipe out gens from armies is even better than freezing them in place, plus it's cheaper and iirc better odds. Plus playing hattori you get night fighter anyway so who cares about reinforcements.
To Level up ninja you can send them to Kyoto where they can kill level 1 monks or Generals or sabotaging buildings. Ashikaga Shogunate Will NEVER declare war on you unless you trigger Realm Divide

Definitely better to sabotage while in an enemies territory during winter.
Note about sabotaging castle gates is that it means no units can be recruited in that town.
