The way I see it, the gatecrasher mission is more of a test run in order to see if the new AI is up to taking over the world. The humans thought they were just testing out a new combat drone, but little did they know they were helping the thing that would destroy them. After seeing that the Proxian was a capable soldier, the AI decided to put it's plans into action. Getting back to the base, the spark that was secretly built by the AI and the Proxian soldier captured the other squadmates, and forcefully made one into a cyborg, kind of like the Cybermen. Unfortunately, while you could replace the body with machine, the mind still resists, and the AI keeps them in a semi-concious state. When they get damaged, the adrenaline wakes them up for a short time, and realizing what they have become they go berserk.

i believe you can skip the first mission by disabling the tutorial in the new game options. you reduced the voice overs for it, but you didn't disable the tutorial level itself.
He did disable (or more accurately not enable) the tutorial. That's the mission that starts with "okay, right-click this spot to move your first soldier into cover." Gatecrasher is the first "real" mission where you blow up the monument. Normally you can't disable Gatecrasher, but there's probably a mod for it. There is a debug mode that will skip it, but I don't remember if you can set the difficulty or if it is stuck at rookie difficulty: Uncheck the "-review" launch argument in AML and it loads a different main menu. Select the option that says something like "Debug No Cheat Start" to have it start the game as the squad returns from Gatecrasher.

Sorry but just having all-robot soldiers doesn't change the story of the game how you put it "AI trying to take over the world". Every other overlaying aspect of the game contradicts that.
