Unfortunately the Stormtroopers and Darth Vader are in the same faction in the meditation mode. Also, the Darth Vader mod seems to be broken, he does not attack or do anything else.

The game was not designed to handle so many AI unites at once. I modded the game, that i was able to spawn more units.
