The real problem with the F-4 on the catapult was over-rotation. With the nose gear oleo strut fully extended, the plane had the proper nose-up trim to fly off the catapult, but the force of the cat shot tended to make the pilot pull back on the stick, causing excessive pitch-up, which could put the plane on the verge of a stall. The proper amount of back stick could be measured as two fists from the pilot's belt, and as pilots gained experience in the type, it became second nature to them. Nonetheless, it was said there were two types of Phantom drivers--those who had over-rotated, and those who were going to over-rotate.
By the way, it would be very unusual for gray Phantoms to escort Thuds or any other kind of USAF plane, because (a) they tended to come from different directions (the Thuds were based in Thailand, for instance); and (b) the Navy and USAF had different procedures, and to avoid problems, their operations were de-conflicted, so they wouldn't operate in the same area at the same time.
