Unless you relieve the lead stress (i.e. so you don't need the chopstick/rubber bands to solder the leads), the LEDs will come out of the grid jig with each pointing away in some random-slightly-up-and-to-the-left direction. may I suggest creating a lead form jig (or two) that will allow all LEDs to be formed prior to insertion in the jig, this would also give an opportunity to form the bends a little bit away from the seating plane, because folding the leads hard up against the body will result in the epoxy cracking at some point. I hope this comment is seen as constructive (which is how it is intended), as this is a great idea (I'm picturing 10mm LEDs :) )

Our main objective is to reduce the time taken to build a first LED Cube for entry level hobbyists when we came up with the chopstick/rubber bands method to solder the leads and also to make use of only simple jigs to facilitate the build. As the leads on 3mm LEDs are much thinner than 5m or 10mm LEDs, we will only encounter what you have described to a much lesser extent. For those who intend to use larger LEDs for their LED cube project, please do heed the suggestion by greaser5691.
If you want to ensure that movement will not short the LED's you could paint clear nail polish over the cathodes after you solder them, just need to do it on the areas which the anodes overlap

Watching each solder joint and every lead bend was a bit tedious. Not a big deal, just a personal preference. I just skipped through once I got the idea of what you were doing at each step.

Its called multiplexing . You should google it. Its a clever way to reduce the number of pins used to control a lot of LEDs. Instead of giving individual supply to 8*8=64 LEDs, we can control them using the 8+8=16 pins.
Each 8x8 LED Matrix panel requires 64 LEDs. It depends on how many panels you daisy chain together for your display. We are using only 3 panels for our project at www.instructables.com/id/Large-8x8-LED-Matrix-Display/

You can light an individual LED by selecting its row and column. You can only do this for a single column, though, so you will need to do this 8 times really fast for each individual column to draw the entire image.

Of course this is a just one cheap solution, you could even go as far as to insert an insulative layer between the cathodes and anodes
