It would have been easy to come up with an explanation for Myst IV that didn't require invalidating major plot points from the earlier games. For example, say that the brothers were in prison books as depicted in Myst. When Atrus went back to Myst to destroy them, he then transferred the brothers to fully-realized prison Ages through whatever contrivance. He wasn't completely forthcoming with the Stranger since after all, at that time he barely knew us.

Wouldn't have even had to be much of a contrivance -- they could easily have kept to the explanation that destroying the trap books completes the Link to the specified Age, while retaining all the plot-necessary elements from the first two games.

To be fair, I can fully understand Sirrus frustration here. After 15 years of imprisonment his parents finally make contact with him, but keep him locked up because Atrus still doesn’t trust him. “Yes father, I burned the books. Sorry!! Now can we please put the past behind us an move on?” although being said in an annoyed fit of rage, and understandably so, it does indicate that Sirrus was ready to move on with his life, that although his attitude hadn’t changed he had indeed learned his lesson. But since Atrus insisted on keeping him locked up, Sirrus grew more and more vigilant towards his father, and when he realized there was no way the stubborn old man would ever let him out, he devised a plan to break out on his own. Bringing Yeesha along was then yet another mistake on Atrus’s part, as Sirrus noticed how much they cared for her, and since they wouldn’t let him out of his prison, but happily started teaching her all the stuff HE had wanted to learn, he understandably felt replaced. Like Servedro in Exile nothing excuses Sirrus kidnapping his own sister and trying to take her body, but I can in fact see where he is coming from and feel with him.

I'd like to think that Atrus keeps a picture of the Stranger in his wallet to remind him of all the times you SAVED HIS BUTT, and maybe he showed it to the brothers. "Oh look, this is my dear friend who rescued your mom from Riven and also saved the entire remaining D'ni population from destruction in Releeshan blah blah blah... "
More likely, though, since we know Yeesha is a blabbermouth, it was probably she who told the brothers about the Stranger, with the aid of an accurate crayon drawing.

Yes, I guess it's supposed to support the idea that prison books don't exist; with the red and blue books in the Myst library being regular linking books, there would've been no way for the stranger to communicate with Sirrus and Achenar without getting trapped himself, so Sirrus and Achenar wouldn't be aware of what happened during Myst at all.
Yet later in the game, both Sirrus and Achenar seem to recognize you. :S

One of the reasons I'd been looking forward to the game was to see if we actually would meet up with the brothers and see what their reactions would be. In every journal on Haven and Spire, I kept looking for the slightest mention of someone trying to free the brothers.
Sirrus probably saw our unconscious body after he blew up the chamber, and Achenar must've seen us running around the age before we spoke to him and realized we knew Atrus.
