Per the FAA JO 7110.65AA sometimes a landing clearance cannot be issued no matter what, and controllers must abide by this. Just because it is an emergency does not mean they can violate that. JFK has an ASDE-X (surface radar) and I cannot speak on their SOP but I can speak on the 7110, 3-10-5(c)2 states that a facility with a safety logic (like JFK) can clear aircraft to land while one is in position (LUAW) except with weather minima. It was most likely an SOP thing or JFKs asdex was down which is unlikely.
