I love how there are areas where you have to kill enemies to move on, but they have enemies on both sides for them. There's no real way around them so you have to kill a few enemies on both sides no matter what mission you take. What lovely game design.
In this timeline, GUN has expended their resources on the ground to protect the President and an ultimately failed attempt to force Eggman to assist them. Exhausted and struggling to protect the Earth, GUN send their remaining forces into space to target the Black Comet directly, in the hopes that it might buy the weakened units on the ground time to recover, but all in vain. Shadow, full of rage at mankind, has chosen not to wipe them out, despite Black Doom's demands, but is prepared to offer some degree of mercy, albeit a life under the rule of the Black Arms.

Well yeah, once your Hero or Dark Meters are full and you ignore the button prompt, you gain invincibility and infinite ammo for as long as you are Hero (or Dark) Shadow.
None of the ten endings are canon, they're all AU scenarios that show what COULD be if Shadow makes certain decisions. The Last Story is essentially an 11th ending, and the true one, where you take all the events and information throughout the game as a whole and form the complete picture. What path Shadow takes is left up to the imagination, but it's heavily implied he remains neutral overall, having simply gathered the Chaos Emeralds without really putting much thought into what he'd do next, since he's not with Sonic and friends and he's clearly not on board with Black Doom's plan.
Black Comet stage from Shadow the Hedgehog 2005 should be included in Shadow Generations as one of the acts 1 and 2 stage on that game. This stage should have been in the game since day 1 of Shadow Generations.

No, the Last Way doesn’t start from any of the 10 endings. That’s the point - the 10 endings are AU, What-If scenarios that show what COULD happen should Shadow make certain decisions in life. The Last Story is essentially an 11th ending, and the canon one, where Shadow hasn’t chosen any side just yet and is simply taking the Emeralds to Black Doom with no real plan of what to do next. That’s why he doesn’t immediately hand them over, and why Sonic and co. don’t treat him as an enemy. As for what ‘path’ he took to get there, I personally believe there is no one path of 6 levels that’s canon, but rather you’re meant to view all the events as a whole. Obviously some events AREN’T canon (such as Shadow destroying the White House or Eggman dying), but the general events surrounding each level is (where the Black Arms attacked, how the side characters were helping during the invasion, the Chaotix’s mission, the President being evacuated, etc.) What path Shadow took from Westopolis to the Last Way is left up to the player. So long as you include key events, such as Eggman telling Shadow he’s an android and Shadow meeting the Commander aboard the Ark, you’re really free to interpret Shadow’s involvement in each level as you like.
Which is what ultimately leads to his defeat. People question why he leaves the Chaos Emeralds for Shadow to use in the Last Story, and the reason is just as you said: his arrogance. He even says it during the Devil Doom battle that he underestimated the Emeralds’ power, and he can’t believe that he could actually lose when Shadow beats him. And to be fair, it’s for good reason: he’s at least 2,000 years old and has yet to be defeated.
Sucks that your allies can attack you, but when you do that, the guy that you're helping with starts talking to you like you want to betray them Almost the exact same dialogue before the boss fight (only difference, they removed Shadow's intro talk >.>) Eh, fitting ending. You're in the Black Comet and you defended for the dark successfully. Dialogue seems to fit in place

Yup. I can do far more damage with a rail gun with infinite ammo than with chaos blast
