I affectionately refer to this as the 5D Chess ending. Shadow played up Black Doom JUST enough to get him to trust him aboard the Black Comet. Then he helped Knuckles tear it apart once he was on the inside and Black Doom wasn't paying him any heed. And hey, Eggman just happens to be right here... or does he? Or was it a lure the whole time? Eggman is right where Shadow needs him to be to kill him and make it look like a casualty of war. Outlandish mindgames, if you ask me.
Replying to a 10 year old comment moment : that's actually because Black Doom had dispatched almost all of his army on the Earth invasion, being surprised by the GUN counterattack on Black Comet. This is why he is in a dire spot and ask Shadow to do the dirty job instead

So basically Shadow is fighting against the Black Aliens in their comet while the GUN is on battle there and suddenly, by no reason, Eggman appears there. Why it does not make sense for me?!
He probably followed Shadow while GUN was busy with the alien invasion so he could nab all the emeralds for himself. Yeah, it is silly that he turned up without a cutscene to explain why he was following Shadow, but, eh, it's a Sonic Team game. Story isn't their strong suit.
If you played through cryptic castle + dark path of sky troops to get here, you've bested Eggman twice. Same with both dark paths in mad matrix + iron jungle. Most of those levels have an Egg Breaker fight in them. Since that's what I did, it made sense why Eggman would follow Shadow, to get even and take back the emeralds he lost. But ultimately, this boss was indeed a shoehorn
It's just an Eggman boss fight, don't overthink it too much... this is the same "genius scientist" that thought a giant Ferris wheel with a gigantic weak eye in the center would be a good guard.
I think this is the only ending where you can encounter Eggman at the end having not met him at any previous point in your play through. it goes Westopolis (any path), Digital Circuit (Hero)/Glyphic Canyon (Neutral)/Lethal Highway (Dark), Prison Island (Dark), The Doom (Dark or Neutral), The Ark (Neutral)/Air Fleet (Neutral), and finally Black Comet (Hero).
Funny. If only Sonic could knock the good doctor off that easily, none of this would have happened. Nice job cleaning up Sonic's mess Shadow. Well done.

What it always bothered me about this game is how the levels don't lend themselves to the usual fast-paced Sonic gameplay, but are full of barriers and large enemies that stop you on your tracks, it feels like it could work more with Ratchet and Clank's gameplay and combat.
See this wouldn't be a problem... if it felt as snappy and fluid to play as soniic adventure 2. Heroes and shadow, while not horrible, feel FAR too.... viscous-y for their own good.
Everyone asks why does Eggman have a Shadow Fever on his machine..but we're not asking the better question... Why the heck is Eggman even on the comet!?
In order to get Black Comet as a final stage, Shadow must either; 1. Board the ARK, but not disarm the security systems (The Ark, Neutral Mission) 2. Retrieve the Chaos Emerald from GUN whilst they evacuate the President (Air Fleet, Neutral Mission) 3. Drive away GUN's forces from Eggman's base in the jungle (Iron Jungle, Dark Mission) This means that Eggman has most likely taken advantage of the chaos on Earth to venture into space in search of the chaos emeralds, having tracked them to the Comet.
@wowviewer I think you fight Eggman because the developers wanted the amount of times you fight Sonic/Diablon and Black Doom to be the same. So you fight those guys 3 times each, leaving 4 fights with Eggman. Well of course Dark. This is, after all, the slightly dark path of the story. The music says so.
They should have just made Eggman the fight for the Hero mission for Black Comet and Lava Shelter, and make some GUN machine the boss for the Dark mission for Lava Shelter and Cosmic Fall.
Say, where's Knux in the cutscenes prior to and post boss fight? I know Shadow said "Do whatever you need to, Knuckles, I've got my own reasons for being here", but the guardian shows up again during the fight and disappears again when the final cutscene rolls. The same thing happens with Rouge in the Hero G.U.N. Fortress ending. What's going on here?!

Cosmic Fall, it made absolutely no sense. Idk how Eggman got inside the ARK. Just like Black Comet, in the Semi Hero-Dark path, you fight Sonic & Diablon in Cosmic Fall (Dark) since the GUN Commander was inside the ARK with Shadow.

They are probably non-canon in their fights. They are just there because Shadow needs an ally.
For the final boss of Semi Dark-Hero, I wish you could fight Black Doom with Knuckles instead of Egg Dealer.
