4:50 You're calibrating your EQ off of playing one note, so it only boosts the harmonics of that note regardless of what you play. You could jerry-rig a system that detects the note you're playing and shifts the EQ peaks to the right frequencies, but at that point there are way better and simpler options that don't involve playing a guitar. The same thing happens when using your voice, where some notes you play don't share any harmonics and get cut out.
9:00 My guess would be that the plugin has a built-in limiter or compressor. The pluck you're getting is because the sine wave's phase is slightly offset, meaning that it's not starting at a point where the curve touches zero (maybe because the second and third oscillator in 3x Osc aren't muted? Idk). That means a few extra harmonics are made as you jump from no sound to where the sine starts (like you would get in a square/saw wave). Those harmonics get amplified by the EQ, and the compressor - with a bit of delay - kicks in to lower the volume. That's what causes the short cut in fundamental frequency that you heard as a delay.
