My guess is that it is because Anno was brave enough to critique Otaku culture and stagnation in anime story telling in general. So Anno is kind of honest in his work and it was not all about making money with merchandise. Even though Gainax probably made a lot of money with merch. Anno also animated the dying titan from Nausicaä.

He means that every dream has a bad side. We humans wished we could fly and we made it happen by inventing airplanes but suddenly it became a tool to kill people. We’re now researching AI and genetics so that we can improve our lives but this civilization will end up creating automated war machines and artificially designed babies by doing so. We definitely have to do research on genetics to cure cancer and all that but we’re heading towards destruction of our civilization at the same time. We should cure cancer but we shouldn’t develop the technology to do so. The concept of civilization is contradictory in nature and we’re all doomed from the start.
