I think not because she knew the truth but because she was a bad influence on him by adoring that old self of his. He says this song is about his recovery from alcoholism.

Metaphorically, it's because she enjoyed the part he was running from. "All the things that she suspected I expected her to fear, twas the truth that drew her to me when I leant her ear". Additionally he picks the wood for the cross to last forever and her box, with it's placement to get rid of the evidence faster.
