Occasionally PDFs combined using Preview will become corrupt. This isn't really the fault of Preview, but of the less than fully compatible programs used to generate some of the PDF files. For example, the airfare receipts produced by Delta Airlines' system will cause corruption in a file combined in Preview about 10% of the time. To avoid this problem, open Delta's receipt in Preview and then print it to another PDF that is generated by Preview. When this newly created PDF is merged there will not be a problem.
Surely the best way is to create a custom 16:9 paper size and then print the JPEG sequence to that? Although that wouldn't work for pages of varying size

Possibly, assuming you know how to make a custom paper size, but as you said if they are different sizes that will be an issue.
