The captain of the ship on a carrier is the rank of Captain. He's the skipper, while the XO, on a carrier at least, is also the rank of Captain. In short, the Commanding Officer and the Executive Officer are both the rank of Captain. Cruisers and destroyers have captains that are Commander O5, and the XO can be a Lt. Commander O4
The XO's rank varies from ship to ship but you're right, they're usually a pay grade below the CO. However, I believe due to the nature of being the Navy's sole forward deployed aircraft carrier, on the Reagan both the CO and the XO hold the O6 pay grade, that being captain. However, the pay grade of captain is separate from being THE captain of a ship. For example, the commander of US seventh fleet is a vice admiral (O9), the vice commander is a rear admiral lower half (O7), and the deputy commander is a captain (O6).
