Yeah, Gearbox patching out some common speedrun trick messed with me too. But you can rest assured the borked geometry such as the famous bleeding wall, or the rusty cage H.E.V charger are still present.
Man I didn't know about those skips, skipping an entire chapter is insane. I loved playing Half-Life as a kid. Thanks for taking the time to explore the Dreamcast version, sorry that it was such a pain though.
As a Sega guy the 4 things I always asked for on my birthday and Christmas as a child was Dreamcast, Nomad, 32X, and Model 3 Genesis Nomad I bought a few years back was broken every 32X I found was missing parts the Dreamcast and Model 3 Genesis were the only ones that worked perfectly Model 3 still had the Toy R Us sticker on it Dreamcast was refurbished and well taken care of
The OG Xbox is what the Dreamcast 2 would have been if Sega had found success with the DC 1. After all, both consoles were designed to be built from off-the-shell parts and with software to make it easy to make games.

By the way, that converter is a huge piece of crap, because the game on the dreamcast really doesn't look like that. It is quite similar to the PS2 version - With the obvious exception that it includes the expansions from the PC version, except for the Decay campaign.
