And by extended, I mean featuring Kuwagamon's eternal rival, Kabuterimon!
It all starts with finding the famous Kuwagamon stuck under a giant rock. Good thing Gururumon left some bombs behind. Three hours later and Kuwagamon has stopped "faking" being unconscious.
Fast forward to the city and the eternal rivals have their first onscreen duel, but poor Kuwagamon gets schooled and hard. So it's a training trip for our famous Kuwagamon!
Three days later and Kuwagamon has returned, those rock hard muscles do not lie...! And so, Kabuterimon gets beaten into pulp and the gym's gear gets upgraded and replaced.
I am more of a fan of Kabuterimon's upgrades, but Kuwagamon's upgrades are very handy too!

Besides training manual, foods and the 2 bugs, how do I improve the gym?

Training enough with baby I/II level digimon at a station will improve its gains.

If you mean Gururumon's bomb dodging, it just takes some time to get used to the tricky angle from where the bombs come from. Your best bet is to save before trying to dodge the bombs and reloading until you get it right. It's only a matter of time before it should click.
